The municipality is situated in the northern part of the Republic of Macedonia located at the eastern part of the Skopje Valley and the City of Skopje.
The municipality of Gazi Baba is bordered by Butel municipality and Chair municipality to the north, Centar municipality and Aerodrom municipality to the west, Ilinden municipality and Petrovec municipality to the south, and Arachinovo municipality and Lipkovo municipality to the east.
